The Dark Crystal is just straight-up more thoughtful and meaningful, not to mention heavier and darker; you are totally recalling correctly. (My favorite creatures were the landstriders. I love those guys. Followed closely by the Skeksis.) Never once occurred to me about the merging-as-sex; I always just assumed it was a viewpoint on the nature of 'pure good' and 'pure evil', much as the Skeksis and Mystics embodied them. The two are clearly interdependent, and not only can't exist well alone but are nearly meaningless.
